- This is a notice of intent to solicit from a single source for the USGS Southwest Biological Science Center (SBSC), Flagstaff, AZ The US Geological Survey (USGS) intends to negotiate a purchase order with The University of Oregon, Genomics & Cell Characterization Core Facility (GC3F) for genomic sequencing laboratory services in accordance with the Statement of Work below. The University of Oregon, Genomics & Cell Characterization Core Facility (GC3F) is the only known contractor that has the required specifications that meets the governments minimum needs. Award will be made in accordance with Federal Acquisition Regulation (FAR) 13.106-1(b) and the procedures at FAR Part 12 entitled, Acquisition of Commercial Items and FAR Part 13 entitled, Simplified Acquisition Procedures. The purpose of this notice is to satisfy the requirements of FAR Subpart 5.2. This notice of intent is not a request for competitive quotes. However, all responsible parties may submit a quotation by the closing date of this announcement which shall be considered by the agency. No solicitation will be issued. A determination not to compete this action based upon responses received is in the sole discretion of the Government. The North American Industry Classification System (NAICS) code - 541990 All Other Professional, Scientific, and Technical Services, with the associated size standard of $16.5 million apply to this announcement. Responses or inquiries shall only be accepted through electronic mail addressed to thuot@usgs.gov and must be uploaded and received in their entirety no later than 06/29/2022 1700 PD. Responses submitted by hardcopy or through SAM.gov shall not be accepted or considered. STATEMENT OF WORK: I. GENERAL INFORMATION Genomic analysis is an on-going and integral part of the native plant research performed at Southwest Biological Science Center (SBSC) in support of the Bureau of Land Management, the U.S. Fish and Wildlife Service, the Forest Service, and other partners. To inform restoration and conservation decision-making, tissue samples from species of interest are collected across the Colorado Plateau and in adjacent regions. DNA extraction and next-generation sequencing library preparation are being conducted by a U.S. Geological Survey (USGS) technician. Library preparation follows a modified Peterson protocol; libraries contain 100-400 individuals that are uniquely barcoded. Libraries are designed to be sequenced with custom Illumina primers, and undergo full quality control (i.e., qPCR and Bioanalyzer) prior to submission to the Sequencing Facility. USGS plans to develop 14 libraries for sequencing during the performance period. II. WORK REQUIREMENTS Technical Requirements 1. The Sequencing Facility will take the prepared libraries (>25uL at >2nM per library) and perform pre-sequencing quality control, including at a minimum qPCR. USGS will make preliminary qPCR results and bioanalyzer traces available for comparison if requested. Prepared libraries are to be sequenced on an Illumina sequencing platform to generate single-end 100 base pair reads (1 x 100bp) or longer. The number of cycles may be modified depending on queue time and/or USGS project goals. 2. We will accept any raw data that is generated by the sequencer, unless a machine failure unrelated to our libraries results in no data. Deliverables 1. Libraries are to be placed in the queue once received by the Sequencing Facility and sequenced in a timely manner. If sequencing will not commence within four weeks, the Sequencing Facility will contact the technical liaison. 2. Raw data files will be made available by sftp or a similar method following sequencing. In addition, any files associated with sequencing and/or quality control prior to sequencing will be made available for download or sent directly to the technical liaison. III. SUPPORTING INFORMATION A. Place of Performance. Sequencing Facility B. Period of Performance. Approximately July 1, 2022 to June 30, 2023. C. Government Furnished Property (GFP): None except for the samples to be analyzed, which may be consumed during analyses. D. Special Considerations. 1. Key personnel qualifications. Researchers/scientists at the Sequencing Facility shall have significant experience sequencing libraries prepared using the Peterson (ddRAD) library preparation protocol. Sequencing Facility should be able to demonstrate previous sequencing success upon request (e.g., provide references for outside researchers who have used similar services at the Sequencing Facility). 2. Data Rights are to the technical liaison or approved individuals.
