- The Operations Management & Information Service located administratively within the National Oceanic and Atmospheric Administration's (NOAA), Southeast Fisheries Science Center (SEFSC) intends to purchase Restriction-site-Associated-DNA Sequencing (RAD-Seq) services including sample QC, nextRAD library preparation, Illumina sequencing and preliminary data analysis for 380 samples for the purpose of collecting data on demographically-independent populations of coastal common bottlenose dolphins and short-finned pilot whales in the Atlantic Ocean. SNPsaurus has been identified as the only known source that can provide the needed services as specified below that will meet the Government's intended use. SNPsaurus is capable of performing RAD-Sequence analysis using a special protocol called nextRAD which utilizes much smaller amounts of starting DNA than straight RAD and ddRAD protocols. DNA samples have already been collected in amounts compatible with this protocol. In addition to utilizing the nextRAD protocol for compatibility with smaller DNA samples, it is also necessary for SEFSC to use SNPsaurus in order keep the new data compatible and integratable with previously collected data, otherwise samples from the previous DNA sequencing by SNPsaurus would have to be run again at significant cost to the Government. Requirements are as follows: •Upon receipt of DNA samples, the contractor shall perform quantification and quality assurance checks on each submitted sample (380 samples total) •nextRAD sequencing for 190 Bottlenose Dolphin DNA •nextRAD sequencing for 190 Pilot Whale DNA samples •A nextRAD library will be created for all samples using Nextera tagmentation protocols. This process includes transposome fragmentation and adapter ligation followed by polymerase-chain reaction (PCR) amplification of fragments with a selective primer targeted to avoid cetacean repetitive DNA sequences. •Illumina HI-Seq run producing approximately 30,000 loci (after filtering for coverage, minimal allele frequency, etc.). An approximate coverage read depth of 20x is expected 150bp reads. •Post-processing bioinformatics analysis, including alignment to published Tursiops genome for bottlenose dolphin data and either Tursiops or killer whale genome (or possibly a de novo alignment) for the pilot whale data, followed by conversion of sequence reads into SNP allele calls for each sample. The Government is not aware of any other vendors that can provide this specialized DNA sequencing service while also meeting all of the requirements listed above. The Government intends to acquire under the guidelines of FAR Part 13, Simplified Acquisitions Procedures and FAR Part 12 Commercial Items. The Government intends to solicit and negotiate with the only known source SNPsaurus under the authority of FAR 13.106-1(b)(1)(i). All proposals received prior to the close of this notice will be considered by the government. However this is not a request for proposals and there is no solicitation available at this time. The Government reserves the right to solicit quotes based on the receipt of affirmative responses to this notice or issue a purchase order to SNPsaurus, whichever is determined to be more advantageous to the Government without further notice. A determination by the Government not to compete this proposed contract based upon responses to this notice is solely within the discretion of the Government. Information received will normally be considered solely for the purpose of determining whether to conduct a competitive procurement. In order to be considered, firms must furnish detailed information concerning their capability to provide the needed DNA sequencing services. Interested firms should submit its name, address, point of contact, telephone number, and a brief statement regarding its capability to provide the DNA sequencing services that provide the same analysis as specified above.
