This is NOT a solicitation for proposals, proposal abstracts, or quotations. The purpose of this notice is to obtain information regarding the availability and capability of all qualified sources to perform a potential requirement. Background The Whole Genome Sequencing (WGS) project is part of NHLBI's Trans-Omics for Precision Medicine (TOPMed), program and serves as an initial step for the larger initiative. The program hopes to couple WGS and other -omic measures including DNA methylation, RNA expression patterns and metabolic profiling with other phenotype and clinical outcome data from studies focused on heart, lung, blood and sleep (HLBS) disorders. Thus the program seeks to discover factors that influence disease risk, identify subtypes of disease, and develop more targeted and personalized treatments. In addition to providing a comprehensive view of the genetic architecture, an unprecedented rich data resource will be available to the scientific community stimulating innovative approaches to examine novel questions to address HLBS disorders. This is a two part requirement with WGS and other -omic sequencing. Please see sources sought notice HHS-NIH-NHLBI-SBSS-HV-2015-134-JS for more information regarding WGS. Project Requirements • Provide genome-wide DNA methylation profiles including transcriptional start sires of a 500 or more designated NHLBI samples within 12 months of award o Provide genome-wide DNA hydroxylmethylation profiles of a 500 or more designated NHLBI samples within 12 months of award o Provide robust quantitative measurement accuracy • Provide state-of-the art RNA sequence profiles of 500 or more designated NHLBI samples within 12 months of award o Perform paired- end sequencing to increase mapping accuracy and enhanced detection of spliced transcripts o Provide read lengths of at least 150bp to minimize error reads and enable more complete transcriptome assembly o Incorporate quality control measures to minimize false discovery rates o Utilize libraries that enable both small and long RNA species detection • Provide targeted and non-targeted metabolite profiling of 500 or more designated NHLBI samples within 12 months of award o Provide robust metabolite identification o Utilize state-of-the art computational tools and algorithms for metabolite quantification and analysis o Provide broad coverage of the metabolome including key metabolic pathways • Provide encrypted raw and transformed data via data transfer to a NHLBI designated Informatics Center (IRC) and/or the National Center for Bioinformatics dbGaP servers • Provide labels, containers, and shipping, and necessary supplies from center(s) for each NHLBI designated study • Provide bioinformatics QC/QA, analysis, and long-term Data Storage for a period of 6 months and a period of 12 months • Omics data must begin to flow to the Government (NHLBI designated IRC and/or NCBI's dbGaP) within 60 days after receipt of samples. Delivery of samples to contractor is estimated to begin within 30 days after award. • Transmit encrypted data sequentially to NHLBI designated recipients concurrent with contract award period. Capability Statement Capability statements do not need to include all three omic areas addressed in the Project Requirements above. Each capability statement may include one or more omic areas with each omic area including a minimum sample size of 500 or more NHLBI designated samples. All business concerns that believe they possess the capabilities necessary to undertake this work should submit complete documentation of their capabilities to the Contracting Officer. Capability Statements will be evaluated based on the following requirements: 1. The capabilities statement must specifically address each project requirement separately. 2. Documented genome wide methylation, RNA-Seq and metabolite profiling capability, experience with similar large scale project requirements in which the organization and proposed personnel have participated (provide list of projects for the past three years) 3. Demonstrate an established in-house Laboratory Information Management System (LIMS), including number of projects completed and samples processed on LIMS for the past three years. 4. Show schedule to complete genome wide methylation, RNA-Seq or metabolite profiling on 500 NHLBI samples within 12 months of award. 5. Demonstrate ability to meet "NIH Security Best Practices for Controlled-Access Data Subject to the NIH Genomic Data Sharing (GDS) Policy" http://www.ncbi.nlm.nih.gov/projects/gap/pdf/dbgap_2b_security_procedures.pdf 6. Demonstrate ability to generate genome wide methylation, RNA-Seq or metabolite profiling data within 60 calendar days after receipt of samples by the Government, or designee 7. Include support for completing genome wide methylation, RNA-Seq or metabolite profiling at 90 days, 6 months, 9 months and 1 year Additionally, the capability statement should include 8. Documentation supporting Small Business as defined by NAICS code 541380, 9. CVs detailing the professional qualifications of scientists, medical experts, bioinformatics, and technical personnel as it relates to the above outlined requirements, 10. A description of general and specific facilities and equipment currently available, including computer equipment and software (ie. detail what equipment/software/internet backbone is on hand to complete this task), and 11. Any other information considered relevant to this program. The capability statement must not exceed 20 single sided or 10 double sided pages in length, excluding CVs and past performance (include as an Appendix), and using a 12-point font size minimum. The government requests that no proprietary or confidential business data be submitted in a response to this notice. However, responses that indicate the information therein is proprietary will be properly safeguarded for Government use only. Capability statements must include the name and telephone numbers of a point of contact having authority and knowledge to discuss responses with Government representatives. Capability statements in response to this market survey that do not provide sufficient information for evaluation will be considered non-responsive. When submitting this information, please reference the solicitation notice number. All capability statements sent in response to this Sources Sought Notice must be submitted electronically (via email) to Jennifer Swift, Contracting Officer, at jennifer.swift@nih.gov in either MS Word or Adobe Portable Document Format (PDF), by June 8, 2015 at 3PM EDT. All responses must be received by the specified due date and time in order to be considered. This notice does not obligate the Government to award a contract or otherwise pay for the information provided in the response. No proprietary, classified, confidential, or sensitive information should be included in your response. The Government reserves the right to use information provided by respondents for any purpose deemed necessary and legally appropriate. Any organization responding to this notice should ensure that its response is complete and sufficiently detailed to allow the Government to determine the organization's qualifications to perform the work. Respondents are advised that the Government is under no obligation to acknowledge receipt of the information received or provide feedback to respondents with respect to any information submitted. After review of the responses received, pre-solicitation and solicitation notices may be published in Federal Business Opportunities. However, responses to this notice will not be considered adequate responses to a solicitation. The solicitation release date is pending. The Government estimates negotiating at least one (1) firm fixed price contract(s), for a period of 1 year with an approximate award date of September 15, 2015.
