Description
The United States Army Medical Research Acquisition Activity (USAMRAA) has a requirement in support of the US Army Medical Research Institiute Of Disease (USAMRIID) for Microarray Data Analysis Software - to be compatible with Partek Genomic Suite - Brand Name or Equal in accordance with the specifications listed in the Minimum Essential Criteria to be provided in the solicitation, to Fort Detrick MD 21702. This procurement is a 100% small business set aside. The North American Industry Classification System (NAICS) code is 511210. This solicitation will be issued electronically in accordance with FAR 4.501, 5.102(a)(7) and 14.205-1(c); therefore hardcopies will not be provided. Proposals submitted must be in electronic format as stated in the solicitation. All responses to this solicitation must be submitted in digitized/electronic format. Paper copy responses will not be accepted. This is a Request for Quotation (RFQ). The solicitation document and incorporated provisions and clauses are those in effect through Federal Acquisition Circular (FAC) 05-76 Minimal Essential Characteristics Minimum Essential Characteristics for Microarray Data Analysis Software (Suggested vendor: MUST BE COMPATIBALE WITH Partek, Partek Genomics Suite - Brand Name or Equal) Microarray Data Analysis Software must have: a. Genomic Features - Affymetrix GeneChip-compatible for gene expression, exon expression, chromosomal copy number, tiling, and SNP analysis - Automatically connect to genomic databases and third-party applications, such as NetAffx, UCSC Genome Browser, Ingenuity's IPA, etc. - For Exon Analysis: import and normalization for exon analysis, exon on gene visualizations, special adaptations of mixed model AVONA to detect alternative splicing, and gene level summarization - For Chromosomal Copy Number Analysis: import from Affymetrix CNAT and CEL files, import LOH from.CHP files, import from CNAG and dChip, copy number estimation for 10K, 100K, 500K, Genome-Wide Human SNP Array 5.0, and Genome-Wide Human SNP Array 6.0, normalize data with supplied reference or user supplied reference data, analyze copy number from genotype mapping, expression, exon, and tiling arrays, analyze copy number using SNP, copy number or both probe types for Affymetrix Genome-Wide SNP Array 5.0 and SNP Array 6.0, automatically detect regions of amplification and deletion, based on formal statistics - For SNP Analysis: calculate genotype calls using BRLMM, BRLMM-p, or Birdseed via Affymetrix Power Tools (APT), import genotype calls from Affymetrix.CHP files or text files, perform whole genome chi square association tests, Hardy-Weinberg equilibrium and linkage disequilibrium, find and display regions of LOH, and calculate and display allele ratio - For Tiling Analysis: import from Affymetrix.CEL files and analyze regulation data with HMM Region detection - Genomic smoothing though HMM, Gaussian, Mean Shift, and Median Smoothing methods - Custom Genomic Visualizations: Genome Viewer, Chromosome Viewer, M vs A plot, Volcano plot, and chip images in the spreadsheet b. Spreadsheet Features - No limit to the number of rows or columns in the spreadsheet - Import from flat files, Excel, or any ODBC compliant database - Data filtering by rows or columns - Visualization includes scatter plot, histogram, dot plot, intensity plot, star plot, profile plot, box and whiskers, normal and uniform probability plots, Venn diagram, XY plot, and barchart - Graphic properties can be rendered by user-defined settings - Image output formats include GIF, TIFF, PNG, JPEG, PPM, and SVG - External link manager allows for user-defined third party connection preferences c. Statistical Features - Summary statistics, measures of association - Data transformations including scaling, normalization, ranks and scores, smoothing, and distance and similarity measures - Parametric tests include one sample t-test, one sample z-test, two sample t-test (equal and unequal variance), ANOVA (N-way, repeated measures, mixed-model, ANCOVA, etc), Survival Analysis - Nonparametric test include Mann-Whitney, Kruskal-Wallis, Chi-Square, Fisher Exact, McNemar, Friedman, Quade, Kolmogorov-Smirnov, and multiple test corrections for p-values - Other analysis methods include false discovery rate, principal components analysis, 3-D principal components analysis, multidimensional scaling, correspondence analysis, cluster analysis, similarity matching, predictive modeling, and variable selection, K-nearest neighbor classifier, nearest centroid classifier, discriminant analysis, multi-layer perceptron, and multiple prototype classifiers c.
