This is a combined synopsis/solicitation for commercial items prepared in accordance with the Federal Acquisition Regulation (FAR) format in Subpart 12.6, as supplemented with additional information included in this notice. This announcement constitutes the only solicitation; proposals are being requested and a written solicitation will not be issued. The government intends to issue a Purchase Order in accordance with FAR PART 13.106 for the requirement herein using Simplified Acquisition Procedures in accordance FAR 13.5-Test Program for Certain Commercial Items. The solicitation number is FDA_14-233-1135542. This solicitation is issued as a Request for Quote (RFQ). The solicitation document and incorporated provisions and clauses are those in effect through Federal Acquisition Circular (FAC) 2005-76, July 25, 2014. The associated North American Industry Classification System (NAICS) Code is- 541380 - Testing Laboratories; Size standards $12 million. The requirement is not set aside for small business. The U.S. Food and Drug Administration (FDA), National Center for Toxicological Research (NCTR), Division of Neurotoxicology and the Division of Systems Biology, is soliciting quotes for DNA/RNA Sequencing. Background The Division of Neurotoxicology and the Division of Systems Biology at FDA/NCTR is conducting research to explore the comorbidity of Alzheimer's disease (AD) and Type 2 diabetes (T2DM) in African Americans and Caucasians to identify specific and differential biomarkers of disease in the two ethnic groups. Post-mortem brain tissues and corresponding serum and CSF samples used for the study will be obtained from various brain banks. As part of this study FDA/NCTR will require exome sequencing and RNA-Sequencing assays on DNA and RNA samples respectively, isolated from two specific regions of the brain (hippocampus and cortex) followed by complete bioinformatics analysis and custom bioinformatics support. Statement of Work (SOW) A total of 24 samples including African American and Caucasian ethnic groups, comprising of both male and female gender shall be examined and analyzed. The DNA sequencing data generated and analyzed shall enable identification of any causal genetic variants of the diseases, specific to the different ethnic groups. The RNA sequencing data shall enable variant calling and DNA versus RNA comparisons to determine allele specific expression patterns as well as detection of potential gene fusions to explain the comorbidity of Alzheimer's disease and Type 2 diabetes states. These services will complement the assays that will be performed in the FDA/NCTR Divisions of Neurotoxicology and Division of Systems Toxicology on the same tissues and enable the identification of biomarkers that can differentiate the disease state between African and Caucacian ethnicities and help understand the differential susceptibility of the disease in the two ethic groups and some potential new biomarkers of the diseases. The study will occur in two parts over a period of 1.5 years. This requirement is for the first part of the services and covers the simultaneous DNA/RNA isolation from brain tissue [two brain regions (hippocampus and cerebral cortex)] from humans with Alzheimer's Disease and Type 2 diabetes, exome sequencing, analysis of data generated and custom bioinformatics support. The datasets generated will be used to compare tissue-specific SNPs (single-nucleotide polymorphisms) between African Americans and Caucasians. Samples will be clustered by ethnicity according to the DNA. Minimum Technical Specifications: The following specific services shall be provided: • Simultaneous isolation of genomic DNA and RNA from tissue samples provided from two regions of the brain (hippocampus and cortex) from humans with Alzheimer's disease and Type 2 diabetes. • Characterize and assess the quality and quantity of the isolated DNA and RNA suitable for downstream applications. • Perform exome sequencing following exome capture and enrichment strategies such as Agilent Sure Select Exome 51Mb or 71MB capture kit coupled with DNA Sequencing. • Provide variants for all exomes as well as a full compendium of clinical annotations, including a Master Variant table with all annotations. • Identify mosaic SNPs to identify tissue region/type of the brain that should be later compared to RNA expression profiles to examine for correlation. • Deliver and report viral and bacterial quant files to examine and identify any potential contaminations of samples from brain bank. • Provide bioinformatics analysis and support as well as custom bioinformatics support to compare DNA versus RNA and determine allele specific expression patterns. • Provide raw data ( intensity data) and processed files ( image analysis parameters, FASTQ files etc) for all projects electronically Item #1 Exome Capture, Simultaneous DNA/RNA Isolation, ExomeSeq Application Based Data, Custom Bioinformatics, & External Hard Drive. NCTR has established an agreement with the Rush Medical Center in Chicago, Illinois to provide the FDA/NCTR Divisions of Neurotoxicology and Systems Biology with brain tissue as they become available. Therefore it is difficult to be precise with the dates when samples will be sent to the vendor for DNA/RNA Sequencing. However during the established Period of Performance as indicated below NCTR shall provide the vendor with three (3) different batches containing eight (8) tissue samples each with the first batch to be sent to the vendor before the end of September 2014. Once the samples are received, the vendor shall complete the sequencing within 40 business days from receipt of samples and provide summary of sequencing run statistics. (2) While not required, the contractor may include in its subcontracts for commercial items a minimal number of additional clauses necessary to satisfy its contractual obligations. Solicitation provisions The provision at FAR 52.212-1 Instructions to Offerors - Commercial Items applies to this solicitation. Addendum Paragraph (c) Period for acceptance of offers. The offeror shall state on its quote that the quoted prices in its offer are firm until September 30, 2014. The provision at FAR 52.212-2 Evaluation-Commercial Items is applicable to this solicitation. The specific evaluation criteria to be included in paragraph (1) of that provision are as follows: The government will award the purchase order to the responsible offeror whose offer conforming to the solicitation will be the most advantageous to the Government on a best value (tradeoff) evaluation basis, price and other factors considered. The following factors shall be used to evaluate offers: (i) Technical capability of the services offered to meet the Government's requirement. (ii) Past Performance. (iii) Price. Technical capability and past performance are equal in value and collectively are more important when compared to price in determining the best value to the government; however, price remains a significant factor. Technical capability will be evaluated by a review of technical information accompanying the quote. The technical information shall, at a minimum, provide a description in sufficient detail to show that the services offered meet the Government's requirement, display an understanding of the requirement, set forth a timeline for executions and completion of the work, address the training and certification programs in place to ensure only qualified personnel perform the services. Past Performance will be evaluated by a review of offeror submitted past performance references for same or near-same work completed or substantially completed by the offeror within the past three (3) years (as of date quotes are due). Past performance information shall identify the clients name, client point of contact and phone number/email address, client contract number under which work was performed, a description of the services performed in sufficient detail for the Government to evaluate its relevancy, the performance period for the services performed, and the contract price for the work performed. The Provision at FAR 52.212-3, Offerors Representations and Certifications-Commercial Items, applies to this acquisition. An offeror shall complete only paragraph (b) of the provision if the offeror has completed the annual representations and certification electronically via http://www.acquisition.gov/far/. An offeror should complete only paragraph (b) of this provision if the offeror has completed the annual representations and certifications electronically at http://orca.bpn.gov. The Defense Priorities and Allocations System (DPAS) and assigned rating are not applicable to this solicitation notice. It is the offeror's responsibility to monitor the internet site for the release of an amendment to the combined synopsis/solicitation (if any).
