- This is a combined synopsis/solicitation for commercial items prepared in accordance with the format in Subpart 12.6, as supplemented with additional information included in this notice. This announcement constitutes the only solicitation; proposals are being requested and a written solicitation will not be issued. Solicitation Number W912HZ-10-T-0026 is being issued as a request for quotes (RFQ) with the intent to award as a simplified acquisition. The solicitation document and incorporated provision and clauses are those in effect through Federal Acquisition Circular 2005-42. This requirement is a 100% set-aside for Small Business Concerns under NAICS Code 541380 (SIC 8734) with a size standard of $12.0 Million. The USACE, Engineer Research & Development Center, EL-Environmental Processes Branch has a need for the following service: Parallel Tagged Sequencing (PTS) Line Item 0001: Barcode and Library Construction, Quantity 30, Unit: Each, Unit Price: _______, Total Amount_______ Line Item 0002: Sequencing/Data Assembly, Quantity 1, Unit: Each, Unit Price: _______, Total Amount_______ 1. The ERDC Environmental Laboratory (EL) requires high-throughput parallel tagged sequencing (PTS) of multiple entire sturgeon mitochondrial (mtDNA) genomes using the 454 sequencing platform and GS FLX Titanium chemistry. 2.Entire mtDNA genome sequences from 30 individual sturgeon, including samples from Gulf sturgeon (Acipenser oxyrinchus desotoi), shovelnose sturgeon (Scaphirhynchus platyorynchus), Alabama sturgeon (S. suttkusi), and pallid sturgeon (S. albus) will be compared to develop environmental DNA (eDNA) biomarkers for Gulf sturgeon. These eDNA markers may allow for the detection of sturgeon presence when population numbers are too low for effective use of standard survey methods. 3.PTS provides a rapid, efficient means for obtaining large genomic sequence data sets from multiple individuals. In this process, a DNA extract from a single individual is fragmented with desired restriction enzyme, and oligonucleotide adapters with both primer sequence and a short, individual-specific sequence (tag) are ligated to the fragments. Fragment libraries from multiple individuals are then pooled and sequenced using the 454 platform. This process is described in detail by Meyer et al. 2008, Parallel tagged sequencing on the 454 platform, in the journal Nature Protocols (3:267-278). 4.ERDC requires PTS for 10-15x genome sequence coverage of 30 sturgeon mtDNA samples. 5.ERDC will provide purified mtDNA extract in solution. 6.All sequence data should be provided in FASTA format (in addition to any other formats typically used by vendor). Sequencing data should be delivered to EGGT within 3 weeks of delivery of DNA solution to the vendor. All DNA sequence data produced by the vendor should belong exclusively to ERDC, for its use, with the exception of resale. The delivery Location will be at the Environmental Laboratory, ERDC, 3909 Halls Ferry Rd, Vicksburg, MS 39180. All on site workers must be U.S. Citizens and Contractors shall provide names and social security numbers of workers prior to arrival on the job site. Technical POC is Richard F. Lance 601-634-3971. All work shall be performed during normal duty hours. 0700-1700 daily. Work locations are as follows: Environmental Lab. Award shall be made to the responsible offeror whose proposal is determined to be Lowest Price Technically Acceptable.
